Filters for FISH

Fluorescence In Situ Hybridization (FISH) refers to the use of fluorescent dye-labeled single-stranded nucleic acids with known sequences as probes, through the principle of base complementarity pairing, specifically binding to the nucleic acids in the sample to be tested, and then by observing the fluorescence signal, the qualitative, quantitative and localized analysis of the nucleic acid to be detected in the sample.  FISH is widely used in prenatal diagnosis, genome structure analysis and other fields due to its rapid speed, strong signal, high specificity, and multiplex staining.

 

There are many factors that can affect FISH results, including sample preparation and handling, microscopes, light sources, fluorescent probes, and filters. FISH is typically based on a fluorescence microscope to visualize the signal, using three types of filters: excitation plates, dichroic mirrors, and emitting plates. Its working principle is shown in the following figure:

  • Excitation Tablets: select the light that transmits a certain part of the wavelength of the light source to excite the fluorescent probe;
  • Dichroic Mirror: reflects the light from the light source to the sample, transmits the generated fluorescence and reflects the scattered light of the excitation light;
  • Transmitter: Select the light that transmits a certain part of the fluorescence band to the detector or the human eye, and completely blocks the stray light of the excitation light.
In FISH experiments, the size of the filter bandwidth can have an important impact on the contrast of the FISH image. Increasing the bandwidth improves the excitation and reception efficiency, resulting in an enhanced signal reception. However, the actual received signal includes both the fluorescence signal of the probe and the background noise of the sample, and the increase in bandwidth will increase the intensity of both at the same time. The reduction of the bandwidth reduces the intensity of the background noise, but also reduces the fluorescence signal.
 
Therefore, for FISH experiments that require high contrast, there will be an optimal bandwidth for each specific dye to enable the FISH image to achieve the best contrast. The bandwidth of Chroma's FISH filters is optimized for commonly used FISH dyes to provide the best image contrast for your FISH experiments.
"B" signals 91% more than "A", but "B" is 226% more noisy than "A". "A" for better contrast!
Chroma FISH filter sets have the following features:
  • High transmittance, high cut-off depth and high spectral steepness;
  • Ensure sufficient brightness while providing the best image contrast;
  • Eliminate the effect of bleed-through;
     a,Eliminate Gold and Aqua bleed-through to the Green channel;
     b,Remove Gold and Orange bleed-through to the Red channel;
  • Special processing is applied to the DAPI channel in the multi-band filter set to avoid the DAPI signal being too strong and masking the signal of other channels;
  • Multi-color image overlay with zero drift;
  • Magnetron sputtering coating, lifetime warranty.
 

ET series - FISH multi-band filter group

DAPI is a kind of organic fluorescent dye that can bind DNA double strand specifically. In FISH experiments, DAPI is mainly used to stain and image the entire nucleus, which results in a much higher concentration of DAPI than other FISH probes. In some FISH experiment processes, DAPI is dyed at the last step, and there is no cleaning step after dyeing.

In the multi-color FISH experiment using multi-band filters, in order to avoid the signal of DAPI to mask the signal of other FISH probes, the transmission rate of the excitation plate at DAPI in the multi-band filter group of Chroma will be deliberately reduced to ensure that the DAPI signal is not too high (see the figure on the right).

The emission peaks of DAPI and Aqua are highly overlapping, and it is often difficult to image both probes at the same time, because a large number of DAPI signals will mask the Aqua signal.Chroma's 69014 filter set enables simultaneous observation of DAPI, Aqua, Green and Orange by reducing the excitation efficiency of DAPI. DAPI and Aqua use different excitation bands, but share the same receiving channel (see figure on the right).

Dichroic beamsplitters (mirrors) are used as light guiding optics, intended to reflect a specified range(s) of wavelengths and transmit a different specified range(s) of wavelengths at a specified AOI, typically 45 degrees.  Most of Chroma’s catalog dichroics are intended for use at 45 degrees AOI, if unsure please ask us.  Dichroics are a necessary component of filter sets used in epifluorescence configurations.

Chroma manufactures UltraFlat dichroics for laser applications demanding superior levels of surface flatness, such as TIRF and other super-resolution techniques.  We offer UltraFlat dichroics either for use as individual parts or included in assembled filter sets.

However, the secret with flat dichroics is that they need to stay flat in your imaging system.  Filter cubes that use clips, springs or screws to hold dichroics will torque them out of flatness.  Chroma's TIRF & Super-resolution filter cubes keep your dichroics just as flat in your microscope as they were when we made them.

Most of our dichroics intended for more routine widefield fluorescence applications neither have nor require high levels of surface flatness but still deliver the other performance advantages of sputtered interference filter coatings.
